IIUC, even MS has figured out this is a bad idea, and gotten away from it with Vista. But it's been tried on Unix systems before as well. People who've dealt with AIX tend to feel the same ...... Either way, you are correct that the distinction between "base OS" and "installed apps" would blur or even disappear.

Control Panel Disappears
I would remove or unplug the XP drive and then try the fixboot utility -- which will only see the newer drive and install the bootblock for you (I think ;o) I don't know how well Vista deals with removing non-removable drives. It may get confused when the partitions on that disk disappear. Dunno.
